Has anyone ever created a philosophy that didn't completely fail to take into account that humanity as a species works BECAUSE of its flaws?

If it makes humanity work then it's not a flaw.

Now if what you mean is "often getting rid of a given flaw gets rid of a related virtue", that is true. As in to strenuous an effort to rid the world of avarice and selfish ambition will also rid it of enterprise.
